Use a framing square on the door frame and jam to check for square. if it is out and you cant make it square by re-leveling the house you might be able to loosen or take out the door frame and shim it out to square it up. There should be some room behind the frame between it and the house studs.

I have installed many square feet of both and like Greg said it comes down to quality. After you replaced the sub floor if it is good then you should not have any problems. Actually I would still use the ridged pipe with that much length. In some area's code frowns on even the semi-ridged aluminum stuff. If you can get the flex stuff thru you should be able to get the ridged in. Run the long pieces from the outside thru the hole and then connect to the the elbow going ...

All the years (about 40) I never heard that call plumbers tape. Always called it strapping. It might have been used to keep the two halves together.

I would also guess the flat roof is the problem. While you are fixing it just put a slight peeked or slopped roof on it. Check it out real good to make sure you find out were the water came in.

I don't get what you mean by "Plumbers tape" Do you mean a type of mesh tape? If so it is used with roof cement to patch cracks and holes.

The paper side of the insulation is suppose to face the inside wall under the drywall NOT the outside.. Always put the vapor barrier on the heated side. The paper is actually a vapor barrier. If you put the paper towards the outside your insulation could end up getting wet from condensation.

A regular 7 1/4" circular saw will not be able to get all the way thru a 6x6 even with cutting on all four sides. You will have to complete it with either a saws all or hand saw.

They do make a paint that is specially made to paint shutters that are made from the plastic. If you are just looking at sealing the parts that you can see light through I would look for something that you could put on with a glue brush. Maybe even a roof sealant. Just set your phone to take pictures with less pixels. If you have a 8megapixel camera set it to 4megapixels and the picture should be smaller to begin with.

You could also add a little strip of extra siding to the nailing flange by riveting a scrap piece of siding so you could nail it in about an inch or two higher then were the nail goes now. Or you could cut out about a 4" wide strip of the foam board and replace it with 1/2" OSB or Plywood ...
