Just replaced my roof furnace vent cover due to rust & unstable. It was fairly close to the roof where it was attached.I put a 2ft w/cover pipe on.It's inset approx. 4" and pipe sealant applied to prevent water leakage. My question is -- will it make a difference on the furnace with the extra highth replacement ?

No, the height should not make a difference. I had to raise the vent on my gas water heater to get it above the roof peak to prevent wind from extinguishing the pilot.
