I have a single wide with metal siding and it has a sheet metal wrapped roof. I pulled the carpet and found that there is several places with damage. The roof looks good and the roof coating is about 2-1/2 years old. Could the water be coming in thru the holes that hold the top trim piece of trim for the vinyl skirting? I did notice a few empty holes behind the top trim piece.

Water leaks can drive you nuts trying to find. If you can use a garden hose start at the bottom and look for water and work your way up. It may be coming around screws or through seams as well as at the top and running down.

Replace the damaged floor sections with plywood.

I have had snow piled up against my sides in the winter, that ended up giving me soft spots in the floor around the edges. As Greg said, patch with plywood, not that glued together sawdust that the floor is made of.
