Well, if the floor is pressed sawdust, which it looks like, I would replace it all with plywood to stave off any future issues. Moisture will turn it to mush. It sounds like you really need to have the duct work examined. I think it may have separated. It was probably poorly made to begin with, and would benefit from being sealed. That looks just like mine. The hole is factory. I have the vent tube going down through the hole and to a vent flap mounted in the skirting.
You could plug the hole and run the vent straight out the side wall, or you could use regular vent pipe rather than the flexible tube.

I don't know about the mortgage issue, but lots of homes came from the factory with patio doors. As long as it was done to code, I can't see a problem.

It looks to me like what you have for sheathing is a rigid foam with foil laminated to each side. It gives you insulation value and acts as a vapor barrier. From your description, I wonder if whomever replaced the windows put it there? If it was original to the home, it seems it would not be pieced ...

Being in GA, you might just get away with removing the belly wrap. You definitely should cover the ground with 6 mil plastic, whether you remove the wrap or not, and I would also insulate the brick skirting and the water lines. That was most likely factory installed. It's nice to have the ceiling speakers, but when the unit dies, having it built in means some carpentry has to be done, because you know a replacement won't be the same size. No problem in your case. There was probably a built in microwave below it.

Be careful not to block any soffit vents -- if there are any. I have no experience with blowers, but I think there may be an extension handle to allow reaching farther. Do you have a cathedral ceiling in the middle? If so, It is probably packed full anyhow, and there will be no access to it. There may be access to the flue area inside the furnace enclosure.

That's a new one on me.
If I were you though, I would seriously consider re roofing with metal over foam insulation, rather than shingles. You will increase r value, and the roof will be lighter and last longer.

Most likely not a problem. I have a squeak in the doorway to the bedroom that has been there since it was new in 1987. It is under the vinyl flooring, so not going to touch it.
