If you do decide to remove the disposal you just need to connect this to the tailpiece on the bottom of the strainer of the sink. I don't know what type of roofing that you have but if it is shingled and you have vinyl soffit it is possible a piece came loose. If the wind is blowing even just a little I have seen it happen where the soffit will flutter like when the breeze blows. Just a thought.

Definitely agree with both Greg and yakima4$ above. Smooth sanded 3/4" plywood screwed and glued down, fill screw holes with floor leveler then lay the vinyl and you will never have a problem again. Get rid of that mush board.

How wide is the home? Did they put center pairs running down underneath?
Sounds like the set up might not of have been done right to me. Does it sag any in the middle?

I agree with Greg,
Don't take the chance of burning your place down or worse getting hurt. There are many things that could be popping the breaker so getting a quality licensed electrician to at least check everything out is the way to go.

Technically your top plate would not be working like a full top plate unless your roof trusses sit on them so I would think if you just use the 2x4 as a spacer connected to the 2x2 it would serve your purpose. I don't think you have to worry if you did change the valve and then use the threaded end connected to it and then the toilet you could easily change it every five years or so if you are afraid of breakage. I would think if the water is laying there and not draining then even if you fill that area with dirt you will just get mud or at the least wet dirt. I would scrape off all the loose spots then power wash then coat it with Koolseal roof coating. I have seen way worse.
