Tar will eat the rubber EPDM/TPO roofing.
Find a supplier or contractor that has the roof jack or find a another installer.
Do you need a new furnace and wtr heater?
Have a electrician do a load calc--may be you can go elec on wtr heater.

Support all joints with 2x4 blocking flat. Glue and fasten 6 inches o.c. Use plywood tongue & groove 5/8 if not your regular plywood will do. They can install foam under the TPO/EPDM which helps.
TPO/EPDM does deaden some of the noise.

You are correct! If you can afford it install either EPDM or TPO rubber roof membrane. Check with you local energy folks at PUD. Depending on your income they come out and put it on for free. Pull the mush board and install 3/4 plywood, use grade aproved for vinyl install.
If your fasteners don not hold in mush board they will start popping and come through vinyl

Let me add that the rafter jig may be off or the camber of the rafters may be off.
You may want to contact your State SAA. They handle consumer complaints on MFG homes.

Have your electrician/contractor perform a Megger / Hypot test on whole house and all electrical circuits.
This would show any shorts in the wiring. It should tell you if you have staples, lags, or wood screws penetrating wires.
You may want this done after they correct your current problems.
